The product from the Second PCR with Indexed Primers step contains both P5 and P7 sequences and dual UD Indexes designed for Next-Gen Sequencing (NGS) on Illumina instruments. The protocol in this section provides the instructions to analyze and adjust the amount of each Amplified Indexed Library to obtain similar reads for each sample, to combine and clean up samples before loading onto the instrument, and guidelines for sequencing and data analysis.
